2 stroke header pipe question

I'm building a one seater, mini baja car. I've got the motor, tranny, gas tank, etc in. The frame is done, steering suspension is done. I'm pretty close to having it up and running. Deal is, it has a 250 2 stroke in it. I have a AAEN torquer pipe for it. I was going to use the stock header pipe, but with the limited space I have it won't work with any of the positions i place the pipe in. My question is, can i build a custom header pipe to fit where ther pipe is going? I'm a newb to 2 strokes, and if someone could tell me what you can and can't do to the header pipe I would greatly appreciate it!

I have a 300 Xplorer 300. put on a racing expansion chamber from a dirt bike. Head pipes aren't real critical, it' the rest that make the difference.
