using a 2000-2003 scrambler Stator in a 97 sportsman. help!

my stator and flywheel were destroyed in my 97 sportsman 500. they were the FF 95 and i was able to locate a 2001? scrambler 500 engine and i pulled the flywheel and stator and put them on my bike and its still not firing. the scrambler had the FF 97 flywheel and stator and the flywheel looks really good and has the enclosed magnets. the cdi box came with the motor and its different than the 97 cdi, and the rectifier has 2 yellow wires instead of the 3. so, can i run it without the yellow/brown wire? or can i get a newer model rectifier and use it on the 97? im gonna check the output of the stator tonight with a multitester to see if its putting out and if the cdi is bad. i have another FF 97 stator with the wiring to use the older style cdi but it has only 2 rectifier wires also. any help is appreciated.
