i have the same problem, but it only happen when i disassemble the cooling fan motor. I spoke with the polaris "gurus", and they told me that this can happen for several reasons.
1 - the voltage regulator (front of the bike) is broke.
2 - the stator (right side of the bike) is damage, and does not charge the batery.
3 - electical wire in this circuit.
they told me also, that for the best testing you should charge the battery to full load, put the engine running untill 3000 or 4000 rpm, and then with a multimeter, you should have 14 to 14,5 volts in your battery. If not, one of these 2 is broke!
