09 scrambler water problems

my son rides a 09 scrambler 500 and when he hits a mud or water hole to hard or not really hard anything above a crawl it misses and wont hardley pull at all.haft to idle or try to ride it slow for 15-20 min. befor runs rite again.has anyone else had this trouble??anyone know how to fix this problem other than trading for a honda??
