pour 2oz of seafoam in your oil, run it 30 minutes and see if knocking quits, if it does change oil and filter, lifters get sticky and the seafoam will clean them, your oil will be black after you run it

I did pour some sea foam in the crank case to help clean some of the water and whatever may have been in there out. I'm didnt let it run for a half hour though. Maybe I'll give that another shot.

No it didn't run out of oil. Every time it happened, it was in the garage and I was able to shut it off immediately.
I have pretty much ruled out all of the "easy" fixes that it could be. At this point, I am fairly sure that it is a rod bearing or something of that caliber. I'll know as soon I get the engine out of the frame and get into it.

Okay folks, I finally got around to pulling the head and jug off of the bike to get a look at the pistons and check everything out. The question that I have is, what all should I check out because everything looks normal. I have never been into a sportsman before, so any help would be greatly appreciated. Is there any way to tell if the rod bearing is bad from this point? All of the rockers and the push rods were pretty tight prior to removal. I also must admit that I am not sure how to tell if I have a collapsed lifter. What all should I look for? Again, I am a total noob when it comes to this type of stuff.

i think you can rule out the lifters , if it was a collapsed lifter the engine would have a miss . sounds like a rod bearing to me . or possibly a counter ballance shaft bearing . your going to have to pull the crank . check for metal filings in case or oil filter !
