They are breather vents for the engine, transmission and etcetera so you can submerge the machine in water without getting water where it should not be. If you submerge it deeper than the height of them you have problem. Follow them down and see what they connect to. Do not plug them.
That's what i thought about breathers but one is not connected to anything. It's one connected to the *Y* going to the front diff. I will look it up when i get a chance.
