Is the crew on cap for the coolant overflow supposed to have a small hole in it? Also, the blue plug underneath it has one too. Seems odd to me, but also makes sense.

Yes they are vented, its not a bad idea to drill a hole and add a fitting and a hose run up near the bars to keep dirt out.
Yes the coolant overflow cap is supposed to have a hole in it, if your going really deep and worried about water or mud getting in you can drill out the hole bigger and screw a fitting in like this to vent it up to the pod.
